Since the stones visible in the Western Wall tunnels are Herodian and thus from Second Temple times, I guess some Jews put notes to God there just as they do at the Kotel. There are places for prayer near Wilson's Arch, another STP remnant, and a special place midway through the tunnels that's supposed to be directly opposite the Holy of Holies, and the closest you can get to it without going to Temple Mount.
